Yes, Crusader Kings have them pretty good. And Stellaris too.

But the best intrigue mechanics has Dominion of Darkness by Adeptus7. You can corrupt whole nations and their leaders, turn heroes evil, weaken enemy with cults and plagues.

In Tzar RTS, you can train spy unit, which assasinate enemy unit and pretends to be this unit - both you and the owner of the original unit can give orders to this unit, so the enemy can realize that his unit is now a spy because it sometimes do things he had not ordered - I think it is pretty neat and and somehow resembles how espionage works in real life.
